Summary

The new Proteomics Core Facility is located in Hoffman Medical building (HMR 511/513) at Keck School of Medicine with a satellite at the Saban Research Institute of Children’s Hospital Los Angeles. The Core will provide high-sensitivity and high-resolution mass spectrometry for protein and peptide analysis as its primary technology. The Core is a university-wide resource and is supported by funds from the Office of Provost, Keck School of Medicine, Center for Liver and Digestive Diseases, School of Pharmacy, School of Dentistry, College of Letters, Arts and Sciences, and Saban Research Institute of Children’s Hospital Los Angeles.

The mission of the USC/CHLA Proteomics Core is to make the cutting edge mass spectrometry technology available to the entire USC and CHLA research community.  While the Core is a fee-for-service facility, a major goal is to become a research environment for multidisciplinary research and education that utilizes mass spectrometry and other proteomics technologies to tackle complex biological and medical problems. The Core will be active in technology development to improve protein identification and post-translational modification analysis in complex mixture of proteins from biological tissue and fluids.     

Equipment/Services

Eksigent NanoLC-2D

The Eksigent NanoLC-2D is a fully automated 2-dimensional chromatography system ideal for whole proteome profiling, low abundance protein identification, and post translational modification. Built with a 10-port column switching valve, 2 binary gradient pumps and auto-sampler, the NanoLC-2D system does not only provide high-throughput proteomics, it is designed for flexibility. The system allows three modes of operation: 1D, 2D, or parallel separations with optimized ultra-low flow rates of first dimension 1-20 µL/min, second dimension 50-1000 nL/min. The novel pumping system eliminates the need for flow splitting, providing excellent run-to-run reproducibility.

LTQ Orbitrap Hybrid Mass Spectrometers (Located in Children’s Hospital Los Angeles)

The Thermo Scientific LTQ Orbitrap XL ETD is a powerful instrument for proteomics analyses: It combines three different and complementary fragmentation techniques CID, HCD, and ETD with the proven benefits of Orbitrap™ technology. It is the comprehensive solution for complex PTM analysis, intelligent sequencing of peptides, top-down and middle-down analysis, and protein quantitation via stable isotope labelling such as iTRAQ™ or label-free quantitation

Thermo LTQ-ETD mass spectrometer

*The ThermoElectron Finnigan LTQ is a linear ion trap mass spectrometer equipped with an electrospray ionization source. The LTQ is a state-of-the-art mass spectrometer with improved capacity, trapping efficiency, and scan speed.

*ETD enables peptide dissociation by transferring electrons to positively charged peptides, leading to a rich ladder of sequence ions derived from cleavage at the amide groups along the peptide backbone. Amino acid side chains and important modifications such as phosphorylation are preserved intact and can be readily assigned as a result of analysis.

*The ETD source exploits the open architecture of the LTQ and is physically coupled to the back-end of the two-dimensional ion trap. The electrospray source remains on the front-end of the system. This flexible design allows for the future addition of other ion reaction types (such as PTR).

*Since large peptides can be successfully fragmented by ETD, this upgrade enables top-down and middle-down sequencing of small proteins/large peptides and supports bottom-up proteomics using enzymes that make larger peptide fragments.
